You could have some slightly mis-adjusted shifter cables as well. Have you installed a B&M shifter by chance?
When you hit the revlimiter the engine rocks backwards and can alter the "slack" position in the shifter cables. That can be enough to affect the shifting, but others have commented that the rev-limter can create a double whammy at the shifter as well.
